The host asked me to either Lessen the amount of time my script(s) run or do an upgrade to Semi Dedicated, it's about $25 a month which I couldn't afford it for a moment, maybe later when my site starts having regular traffic.

Same question, Can anyone give me some suggestions to make my site run efficiently ?

Remove that cron job script and you'll be fine.

Is it safe ? I mean, I just Googled about deleting the wp-cron.php and most of the result from my search suggests that it will do damage.

Just rename it temporary, and monitor the results.
